Kroekr
If you can remember the names of a few of them you might be able to use the console to bring them outside to you. You will need to find their reference ID first. I think you can use the help "guild member number one" where guild member number one is the actual name. If you have a save where there are fewer NPC's in the house you might be able to work something out there.

Varichi
You can select an NPC without seeing them by typing "prid [x]" where [x] is the RefID. You can get the refID for an NPC one of four ways: by clicking on them, by looking it up in a list online (obviously not helpful for mods), using this tool for TES5Edit, or by typing "save funclist 1" into the console. The last method will display ALL refIDs in the save though, so you will have to look through it to find your desired NPC. The first method is the most surefire way to do it for mods, the last method is probably the second best. Another way to get the refID is load an older save where you can stand next to the NPC, click him/her in the console, then load your regular save. They'll stay selected and you can use console commands on them. Once you have selected the NPC with the "prid" command, you can move him/her to you (by typing "moveto player"), disable him/her (by typing "disable"), or whatever it is you need to do to get them from overcrowding your interior. Kroekr
I suggest you use this mod http://www.nexusmods.com/skyrim/mods/43153/? It minimizes the amount of saves you have, is easy to use and setup in MCM and contrary to its name, it uses the regular (not quick or autosave) function. It saves games by character with a number 1-whatever then starts back over when last number is reached. I don't use that mod but I would think that would work if you grabbed the HQ sign. But you may need to plant it elsewhere before the others leave.
