Does SLI cause CTD's in Skyrim while running an ENB?

No, it's a completely separate thing. ENBoost is basically a work-around to make more memory available to the game; it does this by starting a second process when Skyrim launches. The skse memory edits reserve a portion of RAM for Skyrim itself.

 

One thing I'm wondering is if there is something wrong with your savegame; the only time I've ever had an issue with crashing at loadout is when my savegame was corrupted. Just something to consider.

I don't think so. With enb it loads fine. I have tried all my clean saves with and without enb. Using it is the only time the game crashes on load. I had read that it is pretty normal to have one or two while loading using enb.
