Questions about the SSE Mod Loader and NMM

I'm pretty new to Skyrim Modding (Just signed up to this like 10 minutes ago!). I've used the SSE mod loader but I don't know how well it will interact with NMM and I'm a bit scared to just upload everything and try it.

 

I'm just curious on if I can use both the in game mod loader and the NMM or if I have to download all the mods from the in game one onto the NMM and purge them from my game for now.

Depends on the mods you use. I know that sounds vague, but with thousands of mods available, that's actually the truth. Using mods from two different loading sources can cause issues sometimes due to mods not loading in the proper order in your game. By way of example, back when I first started with Oldrim six years ago (what we call the 32bit version of Skyrim nowadays) I was using mods from Steam Workshop and the Nexus (via NMM.) This resulted in issues with my game up to and including CTDs. I finally got rid of the Workshop mods and started over with just Nexus mods (and a few manually downloaded mods from elsewhere) that were sorted by LOOT and activated by NMM only.

 

tl;dr: Yes, you can. But you might have issues due to load order and conflicts. I don't recommend using both.
