JimmyRJump
First of all, get the latest version of NMM from GitHUB. The version you can download from The Nexus is outdated and has an XML bug that prevents you from swapping plugins in NMM when an esl is loaded above an esm. Secondly, make sure that the mod you've downloaded has a plug-in. If it's a retexture, then there's usually no esp file and as such, hey!, nothing will show in the plugins tab... If the mod has a plug-in, then you need to activate the mod first by either double-clicking it in NMM's "mods" tab or selecting the file and hitting the green tick top left of the interface. When installing a mod with an esl plugon, then after installing the mod, you'll need to close and re-open NMM before the plug-in will show. You'll also need to manually activate it (tick the box in front of the plug-in) in NMM's plugins tab.
