When using the alchemy bench the ingredients you have available to use are those in the player's inventory. Is there a way to have it use a different container like a chest instead of the players inventory?

No. This is why there are mods that transfer ingredients from a defined container when the player activates an alchemy table. Then when the player leaves they move the ingredients back to the container.
