But when in fort independence (I chose the outcast start from FWE) Several meshes are missing including: Outcast power armorProtector Casidins headmore... There is a limit you can run at one time and, when you hit that limit you can start getting issues like missing meshes and, textures. This mod limit is different for everyone but, I'm told it's around 160 for FNV but, I can't remember off hand the limit for, F03. Try deactivating some of your non-essential mods and, test if it clears the error up. You may simply need to start to merge some of your smaller mods to cut down on the number in your load order. Also, you should be using BOSS to set your load order and FO3Edit to resolve any conflicts and make a merged patch.
