EgoAltar
Most mods go into your D: > Steam Library > steamapps > common > Skyrim Special Edition > Data folder. This may vary upon where you have Skyrim SE installed. This is where all esps, bsas, script, texture and mesh folders go SKSE64 has files that go one level up - in the Skyrim Special Edition folder where you find the game executables. Many mods will have a "read me" that tells you exactly where to put the files. To get mods that require SKSE64 to work, you have to launch your game from skse64_loader.exe rather than through the Steam launcher. You will also need something like Wrye Bash to activate the esps.I hope that's enough to get you started.
Baer2x4
Just d/l manually & click big green plus in NMM & go to where d/l is ( probably in downloads) and click on downloaded mod.
c0ax599
You can certainly "activate" mods in game too. Just click "Mods" on the menu, then click load order, and check the box by the mod you wanna activate. Of course all files must be copied to the correct locations... You can also change the load order IF you can get that kludgy in-game method to work.
