I don't think I have any master files missing, and I don't understand why running LOOT would break everything that was previously working.

it broke because you/it potentially changed the load order in an active playthrough, the general rule is: never uninstall mods, add mods, or modify the load order in an active playthrough. all 3 situations causes the load order to change, which effectively changes the form ids. which causes issues. a new game is necessary.

 

loot is pretty much redundant in fallout 4 however. it does not work as it once did in skyrim.

 

adding mods, uninstalling mods, and modifying the load order is something that must be done before starting a new game.

 

the only mods that are safe to add or delete in an active playthrough is any mod that does not include ESP or ESM or ESL file(s).

 

if it ain't broke don't fix it, attempting to fix something that does not need fixing will inevitably break it :wink:
