There is another request for a feature to merge mods, e.g. when you have a patch for a large mod so you don't have to download the 2GB main file again.Maybe this could be covered by the same mechanism. So instead of deleting the "redundant" file from one mod leaving you with one mod only partially installed you'd have to merge the two mods into something like "Combined 2017 Texture Pack + Noble" which would then also have the effect of removing duplicate files. This way it's no longer possible to change deploy order or disable one of the mods and then get confused by the files being missing. Then we could add useful convenience features, e.g. the update check could check both "source" mods for updates and we could have an "unmerge" option that just reinstalls the two original mods replacing the merge.
