Could someone design a quest that connects the Civil War and Dark Brot

I find it ironic that is almost no connection b/w the Civil War and Dark Brotherhood Questlines.

 

During my first run through when I learned that I had to assassinate the freaking emperor, I didn't know what to say, because I was a legionnaire and had already reconquered all of Skyrim for Tullius and the rest of the imperials. There was no option to refuse Motierre's proposition despite that had taken an oath to the legion and the emperor. So as a result, every time since i have played, I have made myself join the Stormcloaks even if it didn't make any sense, like when I was playing as a high elf mage just so I could justify my assissinating the emperor (I tried to justify it that she was appalled by the Thalmor). This kills any role playing ability and is one off them main reasons I don't like the Civil War questline. Neither is there any mention of the involvement of the stormcloaks. Sure they're not trying to overthrow the government or anything, they're just freedom fighters, but doesn't it seem like a huge coincidence that the emperor is murdered during a civil war, in the very province that is seeking independence?

Why don't you just not do the Dark Brotherhood on your Imperial Characters, and do not join the legion on Assassin characters?
