nrot
After going about things the wrong way, I did a clean install of Skyrim. I downloaded Mod Organizer and read that playing the game at least once is recommended so that Skyrim's .ini files are configured. I started up a new game and during the opening tutorial I accidently hit F9 (I was in Helgen, before Alduin shows up when I pressed it) which loaded a save game I had from before my clean install. I got a message that the save file was corrupt and I got sent back to the main menu. My question is... since I loaded a corrupt save game from my earlier install (when I had ~100 mods) is there any chance that screwed up my INI files in any way? If it did or might have, what should I do to remedy that situation?
Georgiegril
Any save games from your older install probably contain information related to those 100+ mods. It may not be possible to reintroduce any of those savegames into a clean install. As for permanent damage from that---my guess is that since the save game did not load, it did not leave anything. But I could be wrong.
gamefever
You should be fine BTW backup your INI files to a safe location.
