You may want to look for these in your Skyrim directory (not the mods just the files). Not all disabled mods are created (or disabled) equal.

But it is a new installation. The previous one had its directories purged.

Do you have plugins active now that were active in the previous installation?

An author could have had these scripts attached to records and decided to change how they were doing things and deleted the scripts. However, they may not have opened up the records where the scripts were attached. The game then loads the plugin and complains that it cannot find the file for the supposedly attached script. The mod will function fine. It would be up to the author to properly "clean" their mod of leftovers. Especially leftovers like this that xEdit cannot touch.

EDIT:

The only other thing would be using a save file from the previous installation where script data had already been baked in. To test this, try a brand new game and see what happens.

It might be safe and probably is safe.

I have the following in my papyrus log:

[01/31/2021 - 10:20:29AM] Cannot open store for class "MASLuckOfTheEmperorScript", missing file?
[01/31/2021 - 10:20:30AM] Cannot open store for class "KA_DLC_addMagCloak", missing file?
[01/31/2021 - 10:20:30AM] Cannot open store for class "KA_AdditemOnActivate", missing file?
[01/31/2021 - 10:20:30AM] Cannot open store for class "KA_RevFogSCRIPT", missing file?
[01/31/2021 - 10:20:31AM] Cannot open store for class "KA_TWprojectileScript", missing file?

The first is from the Moon and Star mod while the others are from Konahrik's Accoutrements mod. Without those mods active in the load order, they are not present. In any event, I haven't encountered any harm with them present. The message just means that a record (or form) references a script file that no longer exists. It is ambiguous because in some cases the script probably should exist but that is for the author of the mod to decide.

The average user shouldn't have papyrus logging turned on. Mine is on due to working on an update to a mod and I want to catch any errors / warnings caused by it. Otherwise, it would be off. Sending output to the log does take away from processing the game. It may be marginal at best but there could be an increase in performance with logging turned off.
