These settings above produced the following folders and files:

C:\vortex\mods (NOTE: this folder contains mods)

a file named _vortex_staging_folder

a file named .vortex.deployment.msgpack

C:\vortex\downloads

a file named _vortex_downloads_folder

an empty folder named "skyrimse folder"

a folder named "fallout4" containing compressed versions of all of my installed mods for Fallout 4

Can I fix things from where I am, or would it be easier to just delete and start over? And if deleting is easier, what should my final folders and files look like, so this doesn't happen again? Thanks again for all the help.

It SHOULD be working, because for me, Vortex automatically made each game folder in the Download Folder, and did the same with the Mod Staging Folder.

However, your Mod Staging folder should be

C:\Vortex\Mods\Fallout4\

C:\Vortex\Mods\Skyrimse\
