I am also having this issue. I am using a ps5 controller and it works through steam, but my mods don't work. My mods only work when launched either through Vortex or the skse launcher, but the controller won't work for either of those. My ps5 controller did work before the recent skyrim update, but will not work now. I've been going crazy trying to get this to work.

Have you tried setting the Skse launcher itself as a game in Steam?  And then setting the controller options for it specifically?  Steam has PS controller support for all games, only games with native support or only games WITHOUT native support.  You might need to play around with the various options to find one that works.

Or, and this is a sudden thought, it could be connected to the issue Pickysaurus mentions here: 

Specifically where he says "in Skyrim 1.6.1130 the integration with Steam appears to be completely absent".   If so, this might be a bug that Bethesda will need to fix.

I did add it to steam as a non-steam game and tried messing with the settings, but still nothing. Also, I had previously done the fix in that post you mentioned which had fixed a lot of other issues I was having, but this one persists. What’s weird though is when I tried to use my controller I can hear clicking as if it is on the background program i.e. steam.

I'm having a similar experience with my Steam controller.  

Before the update, I could use my controller while launching off of Vortex/skse.  Full controls.  Great for use with Steam Link which I have running down to my home theater in the basement.

When I launch the game through Steam (not the skse), the controller works just fine, but the mods don't.  Reverse is true launching through skse regardless.

Now, the controller only partially works in that the joystick no longer moves my character and a few other changes.  This is true both wireless and wired.

I've tried everything suggested so far with no change.
