How To Choose Load Order For a Mod With No Plugin?

So some mods have no plugins. They just have folders with meshes and textures. Because of this, it seems like there's no way to change their load order? I can't lock them to an index because you can only do that from plugins, and I can't make a new rule with them because they are not in plugins.
Is there any way to get a mod with no plugin to override other mods?

What mod manager are you using?

This isn't "load order" you're asking about, it's "deploy order" for Vortex or "priority" for Mod Organizer 2. 

Since only one version of a file can exist in your game folder any duplicates will overwrite any versions previously installed.  So what you are looking for is the method of determining what mod gets installed last.

Vortex does this with conflict rules that you can set.  With Mod Organizer the mods are installed from the top of the list to the bottom (left panel) with the ones lower down winning any conflicts.

I'm using Vortex.
So I'm modding Skyrim. I have two mods that change the skeletons of the beast races.
I need one to overwrite the other. The first mod, which I need to be overwritten, uses an .esp. No loose files. The skeleton file is in the .esp.
The second mod uses loose files for the skeleton in meshes.

Is there a way for me to ensure that the mod with loose files overwrites the skeleton in the mod with the .esp?

Well, the skeleton file cannot be in the ESP file.  It could be in a BSA archive file, but not the ESP itself.

If it's in a BSA archive then the loose files will automatically override those files since loose files always have precedence over archived files.

However, there's a good chance that the ESP file changes the path to the skeleton files, which would prevent the loose files from working properly.

Basically, we'll probably need to know which two mods you are worried about so we can see how they are set up in order to give you an answer.

Oh there's a .bsa in it too.

The first mod's files need to overwrite the second's. An issue I'm having is the feet look very wrong, the Khajiit have blob feet and the Argonian feet look normal but the colors are way off and a sickly greyish green, and I assume this is because even after installing the first mod last, the second mod is still taking precedence.

I don't think that's the problem.  The author of the first mod suggests an overwrite and since their files are loose and the other ones are in the BSA it should be automatic.

You may be having a texture problem or something else might be interfering.
