Doesn't really make much of a difference, except The Guardian at Andraste's temple makes you feel guilty about it, and of course when you get to return to the Alienage near the end of the game, everyone there absolutely despises you, because Shianni was sure to twist the story and blab to anyone who'd listen so they would all think you're horrible... and they all believe her.
