"External Changes"- Source files deleted

Because I was a dum-dum and didn't read the sticky, I had my mod downloads etc. in the vortex directory, and that got wiped when Vortex updated itself. That wasn't such a big deal, since my game folder still had all the mods and what-have-you, and was perfectly playable.

Now, when I wanted to add another mod to my modlist, I got this. While I think I should hit "undo" on everything so that Vortex doesn't delete everything and ruin my day, I'm not 100% sure. The language could be clearer here imo.

So, should I hit "undo" to keep the mods, or will "apply" keep the mods? Which will clean my installation, and which will leave it alone?

Undo should keep you from losing anything, but I wouldn't rely on it leaving you with a playable game. You really should properly reinstall your mods.

Neither will "leave it alone" I'm afraid, since Vortex still assumes it's supposed to manage those files.

So as you probably know vortex works by creating links

mod directory -> game data directory

When it says "source deleted" that means the file in the vortex mod directory has been deleted, the original of the file so to speak. It's now asking you if that change
was intentional and you want to apply the change permanently, meaning "yes I want that file deleted", then vortex will delete the file in the game data directory as well.
Or if it was accidental and you want to undo it, in which case Vortex will (try to) copy the file from the game data directory to mod directory and then turn it into a link again.

Either way, disregarding any potential bugs, afterwards both sides would be synchronised again, the question is just which side you use as the "truth".

There is however quite a bit that could go wrong in this case though and I can't guarantee the undo will actually work correctly. I doubt it will delete any files in your game directory

but it may fail with error messages or it may restore the mod directories but still not show the mods inside vortex. I haven't tried something like this yet and it would be great,

if you go through with it, if you could let me know how it went.

Even if it restores the mod directories it may be necessary to restart vortex for it to show the mods and even then it will probably not have any "meta data" for the mods like the mod name,

version, ...

Well, I'd rather not risk it right now, since I'm yet to become bored of this loadout, so I'm running Skyrim directly from the SKSE loader without opening Vortex. But I'll let you know what happens when I give it a go.

Huh. I was going to re-install my Skyrim, and so opened Vortex to see what sort of shenanigans it'd get up to (after saving a copy of loadorder.txt).. and nothing. No error message, no lost plugins, no complaints about external changes, nothing. I even re-started Vortex to see if it'd misbehave, and so far, nothing.
