Vortex and existing Vortex Mod Folders

I wiped my computer of all applications and after reinstalling Vortex I can't seem to get my mod folder to sync up with the application. I have all my mods in respective games' staging folders from the first time I set up Vortex. It will not let me use these folders because "The destination folder has to be empty." Is there a workaround for this, or do I have to reinstall all my mods under a new, empty folder?

Move the mods to a temporary folder

Then, once you set the directory again in Vortex, move the mods back to the mod folder

 

Also, I really hope you PURGED the mods before you uninstalled Vortex, because Vortex most likely won't be able to sync back up with the broken links

I did not purge, didn't know that was a thing. I'll give your first solution a shot, but then if that doesn't work I'll just download everything all over again.

It worked moving the mods over. I created a new folder, moved the directory, copied over the mods to the new folder, then deleted the mods from the old folder and checked for updates. Changed directories to the old folder and Vortex prompted purging and then moved over the mods. So we will see if the mods actually work.
