Use OBMM to uninstall the mod and see if things return to normal. If they do, then reinstall the mod without checking those things you shouldn't have and see if it works properly. If things are still a little odd, then go back to a save from before you installed the mod. As a last resort, you may have to restore your meshes and textures from the back-up file I'm praying you have.

Modding Morrowind and Oblivion is quite different from modding Skyrim. While many modders grew savvy over the years and started putting new meshes and textures in their own custom folders, there are still a few mods out there in the wild that over-write vanilla meshes and textures. Hence the reason for keeping your mesh and texture folders in a backup folder useing 7-Zip or whatever to compress them.

Hope you get things sorted. :)

I went ahead and backed up my file, ran through the mod NOT replacing anything this time, so I deactivated the mod to see if its truly the problem "I will see what happens soon"
