How do I go about managing multiple copies of a game?

I have two copies each of Fallout 3, Fallout New Vegas and TES IV: Oblivion, one copy from STEAM, the second from GOG, each in their respective services' libraries, on separate drives. The purpose of this is to have one set of the games, I can have a "regular" modded play through and the second to use for total conversions. The problem I seem to be running into is that Vortex seems to be recognizing only one copy of each as being installed. I didn't figure that it would be an issue, what with them being two distinct installations. Is there any particular reason why the mod manager isn't able to manage the same game when each installation is on a different partition? Also, is there a way to get Vortex to acknowledge the second installation's existence? I would prefer to be able to use the manager to having to reinstall the one copy of the games when I want to change total conversion mods.

With Vortex you can set up profiles, with ONE copy of a game, so one profile could be for a regularly modded game, the second profile could be for Total Conversion 1, the 3rd profile could be for Total Conversion 2, etc

 

Much less disk space than installing TWO copies of everything, not to mention, your Steam and GOG version will be fighting over the C:\users\YOUR NAME\Documents\My Games\Fallout 3, Fallout New Vegas, and Oblivion directory, and respective INI files.

Because both version of the game will be referencing the SAME ini files, and folder in the User Directory.

Ah, I hadn't thought about the My Games directory. Now that it's been mentioned, it seems quite obvious and makes perfect sense why Vortex only works with one copy of a game. Thank you.
