Could Vortex help me with my mods in base game mod area?

Of course. Vortex deals with it pretty much automatically. NMM you have to tell it to run loot, but, it deals with base game files as well.

so if I install vortex it will move the mods where they need to be? even if they are in the base game menu mods???

By "base game mods," do you mean the vanilla game assets? If so, simply installing the game will place those assets in their proper load order. You don't need a mod manager for that. However, you do need a mod manager for practically everything else that you add to the game. As HeyYou has pointed out, Vortex will sort the latter mods automatically, using integrated LOOT. (However, if you want to add your own adjustments to the load order, Vortex also allows you to do that.)
