Using Vortex caused mods to disappear?!

After a year away from Fallout 4, I re-installed it along with manually installing some mods, and everything was running great! Except, I was wondering if using the Vortex app might make the mods work better some how. So I started up Vortex, and it had me create a new location for the mods for some reason. But then when I started up Fallout 4 again, I received the error in the screen shot. Which doesn't make sense, because I've checked and all the mods are in the same Fallout 4 folder as they were initially when it was working. So I uninstalled Vortex thinking that might help. But when I started Fallout 4 back up, I still get the same error.

 

I'm totally confused as to how to fix this without completely uninstalling and re-installing the game. Is there some file in my Fallout 4 directory or somewhere that I can edit to fix this issue?

As I said I had the game installed and the mods manually installed and working. Then started up Vortex because I thought it might help in some way, when I did that aside from it requiring me to create a separate destination for the mods, in addition to that I directed its path to where I had the mods installed. All it did was automatically (apparently) re-install and activate the mods, at least based on the auto responses it was giving me. Then I started up the game and when I tried loading my saved game, I received the error message about missing mods. The very mods that I had attempted using Vortex for and that I have manually installed.

 

After uninstalling Vortex, but leaving the manually installed mods alone, the game still saw missing mods. So I tried re-manually installing the mods, but I still end up with the same error.

 

With that said, it seems as though there must be some remnant of Vortex still in my computer, some file that's pointing Fallout 4 to a non-existent folder where the mods are not located (directing it to a phantom, so-to-speak). And I'm assuming that is what is keeping the game from recognizing that those mods are in fact installed correctly in the original Fallout 4 file directory where it is not currently looking. I just need guidance on where to locate the erroneous file or setting. So that I can get the game to look into its original directory where the mods are at.
