Yeah, use FOMM. Check all the plugins, exit, run the BOSS or use auto-sort function in FOMM instead. -

It is probably from the standart version of PB. Use HD version or reinstall the mod - all files should be in appropriate location. Use Mod Manager to install mods properly. Also, the patches you use for compatibility between FWE, MMM and PB are outdated. Use Blackened instead (only FWE-WMK up to date). Using FWE and FOOK at one time is not recommended too. But if you want - use My Utility World 3.0. -
Proper Mod Loading Order ?

Use FOMM if you can't use NMM. And use BOSS for basic sorting of load-order (some things should be adjusted manually). And so far I can see the most of the mods require NVSE. It is not a big deal to install this. -

Project Nevada should be installed only via Fallout Mod Manager (FOMM). This is supported method. -

Use BOSS to sort load-order. EWE is incompatible with EVE. All this .esps already included in FWE: Mart's Mutant Mod - Zones Respawn.esp Mart's Mutant Mod - Tougher Traders.esp Mart's Mutant Mod - Natural Selection.esp Also, where you compatibility patch for FWE-EVE-MMM? Use Blackened -

WMX obviously conflict with WME - use one or another. But before you remove one of them - make a hard save without modded guns and mods (read the readme for specific info). Also, load your load-order in FNVedit and make a merged patch (look for that tool and guide for it on Nexus). -
Trouble with FWE and MMM

Use Blackened instead of FOIP (it is outdated) and look on the load-order example in Blackened's Readme. Also, you have all requirements for the mods, like FOSE? -

You should copy/paste load order from NMM or FNVedit. About a problem: it's from wrong installation order of the HUD mods. One of the best advices I found so far by Gribbleshnibit8: "Anyway, I have found that the best install order is to install DarnUI first, and don't touch it. Then install mods like PN or other really big mods next. Once they're in you can start adding on the other mods like MCM, Advanced Recon, etc. The last mods you should activate for HUD are oHUD if you use it, then uHUD. Whenever make a change that changes ANY HUD element, fully uninstall then reinstall oHUD and uHUD." -
Update your NMM to the latest version (it working fine for me with installing and setting up FWE). Also, when you will be installing NMM, check the option like that "Associate NEXUS urls with NMM". After that, NMM should download all the mods just fine.

Fallout 3 and Fallout NV doesn't work good with multicore CPU. You can search for "fallout multicore fix" Also for mismatching body colors: Open " C:\Program Files\Steam \SteamApps\common\fallout new vegas\fallout_default.ini " Go to line "92". In this line or close to this line should be written: "bLoadFaceGenHeadEGTFiles=0 " change the value from "0 " to "1 " and save the file. -

Try to place MMUE just after DLCs. MMUE already contains NVCE. -

Are you tried to load all your plugins in FNVedit? As far as I can see - no, you don't. Find that tool and teach yourself to love it. Also, I can't find WMX at all, but some of your plugins requires this. -

First of all, Alternate Travel should be in another place. Remove an .esm flag from it with F3Edit and use BOSS. My recommendation - don't use it at all. Save your time and nerves. Second - don't use FOIP except FWE-WMK patches. Look for Blackened instead. Next - remove that plugins: MMM Zones Respawn MMM Tougher Traders MMM Natural Selection Gopher mentioned it before. But question - why? Master Menu doesn't affect that things, but FWE already contains that options. Also, look for the Paradox Ingnition The Mergers. You need it for Blackened. And it errors-free. Instead of Fellout (you also can use The Mergers Version of it) and Enhanced Weather I recommend you Dynamic Weather. And see latest Gopher's bids call Fallout 3 Mod Clinic. It helps you a lot. Hope it helps -

Install FWE (part one), but untick all optional plugins (Restore Tracers, Followers Enhanced, Alternate Travel etc.), just main .esm and .esps for DLCs .esps. After that install Part 2 assets. Hotfix comes next and contains all optional plugins - just choose what you want Restore Tracers or RT Automatic Weapons Followers Enhanced or FE Broken Steel Alternate Travel in mod manager. Alternate Travel have an .esm flag (its a source of problem with install) and in FOMM it can be placed in right place, but with NMM it can', so you wanna remove that flag in F3Edit -
