Instead of changing all the horses altogether how about different stables selling different horses with different attributes?Let's say you can get the default draft horse in Whiterun it is good at climbing mountains but it's slow, in Solitude you can buy thoroughbreds which aren't really good at climbing but they are faster than other horses.
