LibraryDevil
Although the following remarks may be of little comfort to folk with the duplication problem, the remarks do show that Vortex can operate without that problem. I use profiles all the time. I have never had a mod duplication issue with profiles, and I've been using Vortex for a year. Each of my profiles has its own saves and its own .ini's. When I set up a profile, I make sure to deploy before switching to another profile or another game. I confess to being a fanatic about deploying, even when I make the slightest change. In avoiding the duplication problem, I've either been very lucky or very smart - I'm not sure which. The only time I ever had a mod duplication issue was when I transferred a game to a different computer and made a really dumb mistake when installing the mods. Vortex wasn't the problem; I was. Using Vortex, I have managed Bethesda games only. I have no idea how I would fare with other games such as "Dragon Age" or "The Witcher 3," both of which I have on Steam. I wish you all well in your search for a solution. This is good to know. I'm unsure if the issue is related to profiles or not directly, but it is worth noting on my end SkyrimSE is the only managed game with a profile in use other than the default starting profile. Morrowind is on the default profile renamed, but there is no alternate profile.
DreamWick
This happened to me today. After switching from Fallout 4 to Skyrim Special Edition, all of my mods duplicated into two versions, a Disabled and an Uninstalled copy with slightly different names, I'm assuming the ones that said Uninstalled had the Nexus name vs. the ones that were just Disabled a file name? Since I deploy manually, my list of plugins was still all enabled, but deploying again would remove that. Either way, it severed the connection between the Disabled copies I have and the Nexus site, so while they still work, I don't have the version numbers anymore and can't access the mod pages by clicking on them. I didn't check to see whether I could get to the mod pages from the Uninstalled copies. I also didn't try the Archive Binding fix. After deleting the Uninstalled ones and re-enabling the Disabled ones, Skyrim seems to be working fine. I didn't get a pop-up saying that I was missing any mods when I loaded a game. I didn't use profiles before, but I certainly will now if people say that it will help. It took at least half an hour to get everything back to normal. On another note, ages ago I did transfer from NMM to Vortex. Almost all of the mod versions I have now were downloaded while I've had Vortex, but the way these files are working reminds me of how the ones that I imported from NMM were working; non-existing or incorrect version numbers, and not linked to their mod pages on the website. If it happens again I'll be sure to grab the log files.
Crackedaxe
Same problem today after switching from FO4 to Skyrim SE. All 140 mods either disabled or uninstalled. Getting them back on again is turning out to be a nightmare and I'm not sure if it's worth the effort. Mod Manager? Don't make me laugh.

Where did you put your Mod DOWNLOAD Folder, and where did you put your MOD STAGING FOLDER? I regularly switch between Fallout 4 (259 mods) and SkyrimSE (225 mods)
