Apparently you are talking about the menu generated by the mod "Sky UI," which is a requirement for the mod whose link you provided. Sky UI contains a "Mod Configuration Menu" (MCM) which allows you to configure in game certain mods which utilize Sky UI's configuration features. So the answer to your initial question is "yes." But the menu does not come either from NMM or from Vortex; it's generated by the mod "Sky UI." Use Vortex to install the mod, and you will then have your "in game" menu courtesy of Sky UI.
