If I let my Wrye deactivate mods, they show as disabled in Vortex, This is true for FONV and SSE, at least.

FYI, the latest builds of Wrye, for SSE and FO4 don't deactivate plugins because of the ESL and ESPFE formats those games support (anything merge-able can have the esl flag set in either Wrye or XXXEdit). Other older games still disable plugins, if needed.
