Probably unrelated but you should disable Natural Weather. It's well known as the buggiest weather mod out there. You can keep the other components of Natural Environments. I would suggest replacing Natural Weather with All Natural

It could be that LevelingCheat.esp. Also, do you have a cracked version of the game? Not accusing you at all but in many cases, cracked copies of games are very troublesome. :)
