copy-and-past the Mods and Install Files folders from c: Games/Skyrim/ to c: Games/Nexus Mod Manager/Skyrim/ , and overwrite the files. This will put the mods in the folder needed and synch NMM with them, as well as any customized category folders you may have created. Open NMM, and you should see everything back in place.

I for one prefered instructing NMM my Mods and Install Info folders were in "C:/Games/Skyrim", where they actually were, instead of copy&pasting the correct folders over into the new ones it created inside "C:/Games/Nexus Mod Manager/Skyrim", after you confirmed these wrong locations to be where your folders are... twice.

But I guess your's will work quite fine as well, especially for those not wanting to just open the settings and change the folders set up inside there instead now.
A solution is a solution after all, and to each their own.

And NMM's "updates" so far didn't ask for those folders (or did already have the proper ones pre-filled), because only this time you actually had to "uninstall" the old NMM first in order for the update to work. After uninstall all such info about your previous folders' location was lost and what the fields were pre-filled with was the "default" locations now. Edited by DrakeTheDragon

Well I would have just pointed nmm to my original folder for install info except the new version doesn't allow the same path for both mods and install info. That is why our mods aren't showing as installed when they are actually installed.

trying to support old and outdated versions of the .NET framework

as a .NET developer since 2002 i have to ask: what shiny new features are in that new NMM version that cannot be done with programming skills and .NET 3.5 and absolutely requires .NET 4.5.2 ? and a reboot to finish the install... omg and bye

This up-date is causing me some seriously irritating issues. To then read comments by a few more experienced modders and mod users that denigrate the less experienced users really angers me. I saved up really hard to get my premium membership in large part because of previously positive experiences here.

We all have different skills, and we come here to ask for advice and help NOT to be made to feel foolish for needing that assistance. Please be aware that you were once a novice mod user and needed help to learn what you know now.

The only "backup InstallLog.xml" I found in the "Nexus Mod Manager/Skyrim/Install Info" directory was overwritten with new data. Was there supposed to be more than one back-up?
----------------------------
Nevermind, I tried a reinstall and it deleted the contents of Games/Nexus Mod Manager/Skyrim/Mods/downloads for Skyrim. At least my Fallout 3 files are fine.

What threw me and probably ultimately caused the issue was the uninstall portion of the upgrade. I initially did not uninstall first. Not sure why Fallout 3 is fine, though.

----------------------------
Hopefully this is helping someone as I figure this out.
As was noted above, directories changed.
My old Mod directory was "Bethesda Softworks/Steam/SteamApps/common/skyrim/mods". This is fine. All the mods are still there.

I re-pointed the "Mod Directory" under the "Skyrim" tab in the Settings dialog and everything showed up. Edited by eeebee

For me instead of the button just not working, I now have to click two times for it to work, like the first time it will trigger the flickering orange thing on the icon, then the second time I click the button it will download properly. However, that only applies to the first download after opening/not using NMM for a while.
