If you are using a save where they were either naked or wearing something else you may need to select them in the console (to get their refID active in the console) and then use the console command update3d. NPCs will wear the armour offering the most protection unless their current package has the unequip armour flag set (in which case they will only go naked if you are using EngineBugFixes ... otherwise they will ignore the flag and continue wearing armour if no clothing is available for a particular body slot).

One problem that can happen with mod added equipment is the assigned value of that equipment (frequently set to zero value). How are you adding this equipment to your NPCs (ie via console, using the CS or using a mod)?

The vanilla CS does have a reputation to include things that are not intended when saving. I make it a habit to never use the Cancel button if I open a record I do not intend to save (either opened to check something or opened by accident). I use the Windows interface X (top right) to close instead of Cancel. -

If you mean canteens then check the Inns in the Imperial City. At least one of them will have a canteen for sale (either full or empty). You need to check Miscellaneous Items for the empty ones. You can also find them as loot in camps and dungeons. I can't recall if there is an INI setting for how rare they are (refer to the readme PDF ... it will say if there is a setting). -
Seamless OCOv2 overriding HGEC body options

Usually I don't use Wrye Bash to install mods, but in the past I have done some installs using it. In WB you can change the install order by reordering the mods listed on the Installers tab (higher on the list get installed first). Note that there will always be overwrites shown with a Seamless install. A good source of info on using WB is the two readmes that are found in the Mopy\Docs folder. Working from memory I'd move the HGEC BAIN to right after Coronerras. Check back in the OCOv2 mod comments a year or two (maybe more) to find the last time I did an install order step by step for OCOv2 plus Seamless. - Edit - If what you are trying to do is have a different body for your character than the body option you have selected for all other NPCs then you'll need to use Blockhead's PerNPC Override ability. To see a step by step on how to do that find the posts I made on Dec 25th 2016 in response to a thread started by LordNoryam in the MaleBodyReplacerv52 mod comments (https://www.nexusmods.com/oblivion/mods/40532?tab=posts&BH=6) ... currently back on page 13 of those comments. The step by step is focused on the male Bodybuilder body for the player while all other male NPCs are the regular installed body but the same process is used for other bodies including female. A resource for body options I frequently use is Set Body Reloaded Blockhead Edition (https://www.nexusmods.com/oblivion/mods/45868). Download the Blockhead Edition Data download manually to a folder and extract to that same folder and you'll see all of the female and male body options it includes. -

Without using the options that Blockhead opens up (in respect to PerRace and PerNPC body options) the vanilla game use a single body type for males and one for females. It will use the last one you installed because each step of the install process overwrites some files installed by the previous step. I won't be home where my gaming computer is untiil sometime in mid Sept so I can't properly verify or troubleshoot the install order you have posted (but it doesn't seem right to me). -

I recall Emma going through a lot of trouble finding a way for Vilja to reliably use archery but switch to blade if she ran out of arrows (which to me is a reasonable expectation for the game engine to handle without cludges). I'm not 100% certain what she settled on as a solution but I know I pointed out the single iron arrow vanilla game trick for working around the limitation. -

I think it may have something to do with Bethesda not wanting the archers to run out of arrows (similar to how -1 food item will give NPCs an inexhaustible supply of food or drink). NPCs who run out of arrows can have trouble switching to blade unless the player approaches close enough to trigger the switch in my experience. -

Crashing is often a symptom of a missing master. To determine if that's the case single left click the mod you suspect in Wrye Bash and then look in the Masters box (lower right of the WB window if I recall correctly). That tells you all of that mod's masters ... make sure your User Rule loads it after all of the listed masters. Another possible problem can occur if you have Lock Load Order set in WB (WB will then undo your BOSS load order with the last that WB has registered). Just confirm that the mod appears in the correct spot in the WB list. - Edit - Strike the missing master hypothesis ... a reading 101 problem occurred. Location based crashing can be a bit of a bear to sort out. Sometimes waiting in an interior space completely unrelated to the mod for 72 hours and a bit for good measure will allow you to visit the problem cell. -

Simplest way is to use the BOSS GUI to create User Rules for the unrecognized mods. To get an idea where to put the mods in your existing load order open the BOSS Masterlist in Notepad and look for similar mods. Use that as a starting point for setting up your User Rule for that mod (Load After or Load Before in the User Rules setup dialogue). The game uses date and timestamp to determine load order. - Edit - It's best to only use one tool for loader (i.e. just BOSS or only Wrye Bash but not both) but in WB you can just drag and drop mods to different positions in your load order. Things will get complicated if you run BOSS again and/or install more mods. -

I won't be home (where my gaming computer is) until sometime in September so you'll need to settle what the old guy's noggin can remember but for certain from a clean vanilla install that has been confirmed as working the install order should be ... 1. OBSE (confirm it works by starting the game and looking for the OBSE co-save ... no co-save = OBSE not working) 2. Blockhead (confirm by finding the file Blockhead.ini in the same folder as Blockhead.dll). 3. Any body replacer you plan on using (for example HGEC, Roberts Male etc). 4. Oblivion Character Overhaul v2 base install. 5. The applicable OCOv2 body replacer add-ons for the corresponding body replacers you installed at step 3. Other mods ... note that any that touch races at all may affect/break the OCO v2 install, you will need to research recommendations before install those mods. Something else to be aware of is that not all races have an error face assigned in OCO v2 (meaning that if any race shows the Install Blockhead error face your OCO v2 install has failed. -

A couple of questions ... How are you installing (I.e. manual copy/paste or a mod manager)? In what order are you installing the listed mods? A sound practice for installing mods that makes troubleshooting simpler is to test after each individual mod (except perhaps after installing mods that depend on other mods as masters) ... and always confirm that the base vanilla game is working before you start adding mods. -
When I run into trouble like you're having I backup my most recent half dozen or dozen saves (or more if necessary) to a location outside of the normal My Documents location and then start going backwards thru my most recent saves looking for one that doesn't have the problem. Yes some game progress will be lost, but it still beats starting a new game. Once you know the last good save you may try figuring out what caused the problem starting with the first bad save (or just chalk it up to Oblivion being Oblivion and carry on from the most recent good save).

Faster AI Package Evalutation

Not sure about creatures but with NPCs the Energy setting on the AI packages dialogue affects how often they evaluate for a new package (with 100 being the shortest time and not sure if zero would be shortest or don't evaluate). -
For Blockhead to work (and thus OCO v2) the game must be started with OBSE support working (I.e. the same way you got the Blockhead.ini created).

The trick with Conditions is to use as few as you possibly can get away with. When I set up for an NPC to use a Chapel altar I try to make sure they have a Wander package in that Chapel for the hour following the Use Item package. Takes a lot of experimenting and tweaking sometimes. -

Using the the AI package schedule. You can also limit the package to certain parameters using Conditions (e.g. only execute in a certain cell etc). -
