Mods not taking effect on new Skyrim SE game

This fixes nothing at all and the bug has nothing to do with engine fixes, since the .30 update mods are not enabled (which are activated and deployed in vortex) and you always have to enable them in Skyrim stupid creations menu. Also the load order is ruined then god I hate Todd Howard

Hey, I'm having similar/same issue. My mods are not enabled in game even if they're enabled in Vortex. None of the fixes proposed have been helpful. I didn't have this before, but after reinstalling Skyrim again from fresh it suddently started doing this. (Newest Steam game version, I have played with this version before just wanted to do a fresh install to fix some other problems)

Same here. Wanted to go for a new Skyrim playthrough on my new PC. Mods are installed, deployed and activated. Still, it ain't working. Trying MO now.

I'm having the same problem. What I've discovered there are multiple causes.

In some cases, Vortex has deleted the file from the data folder. It is listed in Vortex as active, but it's not in the data folder. Reinstalling through vortex will put the file back in the folder. 

Sometimes the file is there, but Vortex isn't activating it. What worked for me was to

1. Disable the original mod

2. Locate and compress the mod's original files in the data folder

3.  Give the compressed folder a new name 

4. Remove the original mod from Vortex 

5. Install the new compressed folder.

Alright so found a solution to get things playable for myself with all this Bethesda Bs.

So Vortex plugins kept getting disabled a setting in SSE Engine Fixes mod. So if your using that mod, go to your Data folder, open EngineFixes.toml with notepad++ and find and set to EnableAchievementsWithMods = false.

This should stop vortex from disabling every plugin every time you start it up.

Once you get your plugins all updated/enabled, go to %localappdata% then Skyrim Special Edition, and set Plugins.txt to read only. Skyrim SE/AE should now actually load your mods. So provided you did a butt ton of mod updates and got rid of mods with incompatible .dlls you should be good to go.

Just remember if you need to change things in vortex/mo2 you have to remove the read-only from Plugins.txt.

Just wanted to say that changing the setting in the .toml file fixed this issue for me, so for anyone else finding this on the internet with a similar problem consider trying it if you have the mod installed. I didn't need to set the plugins file to read only though. You'll know it worked if you were previously not being warned about mods being enabled/achievements disabled, and when you change this it warns you about it before the game starts.
